I'd recommend using BAIN rather than OBMM where you can. OBMM has problems removing mods that overlap, and tends to take out the shared items. BAIN notices that things are still in use by other mods. I prefer taking control of the install myself, so the installer automation (scripted installs) in either is irrelevant to me.
You still need some of the OBMM tools to convert OMODs back into regular archives if it's the only way the mod is packaged, so don't throw it away!
