They can't make you the emperor, they'd have to be able to write the name of the new ruler into the time-line. Notice in every game you always play an unknown hero, or a hero who's name is replaced by a title.
Notice that in the time line alligned with Morrowind, they never refer to the nevarine as "The Khajiit Thief, S'Murkel" or "The Dunmer Mage, Gindrellis Telvanni". They refer to him as "A child, born on an uncertain day to uncertain parents, ignorant of the role he was to play in that nations history". How much harder could it be to do that for an Emperor? "An unknown prisoner tasked with finding the Emperor's lost heir, and failed, but ended up taking the seat on the throne of Tamriel." It's true that you always have a title, but in this game it could easily be "Emperor", "Prisoner", or even "Daedraslayer".
Like the water dragon goddess person from Jade Empire said: "Names only exist so that people can point and say "that is mine"." They don't matter, especially in the TES series.
