The Emperor makes an appearance in a Skyrim quest, and it may or may not have anything to do with a DB contract. There was a discussion started on the Beth forums in this topic.

But which side in the Civil War do you think would benefit if he were killed? Stormcloaks, because it would weaken the Empire? Empire, because it removes the constraints from Tullius, and he might get the extra troops he's been wanting?

I would think it most benefits the war party in Cyrodiil. Emp Mede was happy to collaborate with the Aldmeri Dominion. An attitude which lost the Empire Hammerfell, and drove Skyrim to civil war. With Mede out of the way, the hawks in Cyrodiil can go back to war again, and perhaps stop the Empire from hemorrhaging provinces that are not content to be Elven subjects.

It does not really help the Stormcloaks. It more likely hurts them, because no matter who is behind the murder, they probably take the blame. With it comes the vengeful fury of Cyrodiil. That is the kind of thing that could unite Cyrodiilans to a common cause of wiping Skyrim off the map.

Khajiit agrees with SubRosa. Mede's death would likely not help the Stormcloaks. If anything it would lead to an escalation of troops being dispatched to pacify the province.
